The Covenant was waging genocide against the human race because they thought we were impure. According to their Gods, the Forerunners, we were considered unworthy before they "disappeared".

Except they didn't. We were escaping the Covenant fleet as they glassed my home planet and we ended up on an orbital ... ring. A Halo. They considered it to be holy, we tried to use it as a weapon as we were lead to believe.

The Forerunners didn't disappear. They used Halos to destroy their civilization to protect the galaxy from a parasite. Apparently, they thought it was a good idea to house the spores.

The Flood consumes organic tissue, it doesn't care what. They form into a hivemind and they want to consume everything. By me nuking that ring to destroy the local infestation, it started an arms race. The Covenant wanted to activate it for a "great journey" - killing more humans on Earth itself and bringing the Flood to Earth and we needed to stop them.
